Yeah, the solver does both those things. (So I suppose in my example above, step 1 would just have 2 states). Even so, the number of active states can be tremendous.

Luckily, very few of the game's official levels had this issue.

Very few?! So there are official levels which crash the solver? Which one(s)?

Oh hell yeah. These aren't levels in the flash versions, but in the iOS version definitely. The one that springs to mind is in Chapter 3 (3-30 to be precise)... and involves decaying taus and muons into a bunch of particles, and blowing up boxes. Not only do you create tons of particles, the level also takes many moves to complete - in the high 40's. So when it came time to set the 'perfect' for it, I just choose my best -- and kudos to anyone who can beat it.

I'm not actually sure if it's advantageous to annihilate the diagonal first, as you would need to "manufacture" more oscillated antineutrinos, which would take more moves.. But with it in the way, it takes longer to move the two manufactured antineutrinos.
I got 65 or so by not annihilating the diagonal.

Edit: I got 53 moves by annihilating about 6 of the diagonal, so maybe it's faster.
I made a sequel: [Diagonal 2:0:daaafazhtfffafzzdaaafaztfmdtafazaffdtafdfaafdmafsffaffda]

Best scores: 65

11! (For diagonal 2, just to be clear) I think we're getting close on that one... we're at least within 10 moves of perfect.
I got 11 too! I think this is the perfect.

I got.. 152 :oops: Electrons everywhere, which force you to backtrack a lot after unblocking this electron, just to unblock that electron, to move that neutrino...

Ack! These 'diagonal' levels are really intimidating. I managed to get it going pretty fast, though... with 114 moves, and now 56 moves.
